The fourth seeds claimed a 6-7(7-9), 6-3, 10-5 comeback victory over Indians Mahesh Bhupathi and Rohan Bopanna, seeded seventh.
Paes, who started the season with a victory in the doubles tournament in Chennai with Janko Tipsarevich of Serbia in January, paired with Stepanek later that month to win the Australian Open.
They went on to capture the title in Miami in March before losing in the finals at the U.S. Open in September and in Tokyo last week.
Andy Murray was playing Novak Djokovic in the singles final Sunday.
The prize fund for the tournament is $3.5 million.
